On March 30, 2025, Auchincloss commented on Robert F. Kennedy Jr.'s activities by asserting, "RFK Jr. is trying to run the same 'natural experiment' in Texas that he conducted in Samoa." This statement pointed to Auchincloss's critique of RFK Jr.'s approaches to public health and vaccine narratives.

Later the same day, Auchincloss criticized the current national security strategy by stating, "This administration has a junior varsity national security team." His comment underlined his reservations about the administration's competency in managing national security affairs.
